If you know exactly what you want, I recommend Bay Area
Micro in Milpitas.  They don't sell Linux machines, as far
as I know, but they will customize any of their
configurations or build a totally custom system.  They are
competent and reasonably priced.  They can sell just about
you any piece of hardware you want at good prices, though
for unusual items it takes them a few days to get it from a
distributor.

I forgot to add that they will sell a computer without making you pay for
Windows.
