I tried many and settled on perlfect,
http://perlfect.com/freescripts/search/

It is fast and easy to use.
It does not know "collections" (like infoseek), but is small enough to
use multiple
copies (say, 1 for website 1 and 2 for website 2). It will do the things
you mention easily, and is open-source and free.

SearchIt is available for download from my site. Searches only what you
configure it to. Also, Selena Sol's Keyword_Search.cgi is an excellent
internal search engine.
