It can be done three ways.  

1. NT chooses Linux(lilo) and then lilo gives you the choice between kernels.
At boot time you have to select Linux from NT's menu, then a kernel from
Lilo's menu.  
This only requires changes in /etc/lilo.conf, run lilo, and update the bootsect.lnx.

2. Have bootsec1.lnx and bootsec2.lnx, with a separate
entry for each in your boot.ini file.  Set up the first kernel and lilo.conf,
run lilo and snarf bootsec1.lnx.  Repeat for bootsec2.lnx.

3. Set a Linux partition as the ACTIVE (bootable) partition, and you install
lilo in the bootblock of that partition, not in the MBR.  The lilo partition has to
be primary in the first 1023 cylinders.  Then you can
use the Lilo menu to boot everything, including NT.  Advantages: only 1 boot
loader to configure, only 1 menu to select from at boot time, the MBR is
unchanged and makes NT happy.
